The older Aya Nikolaos church in Yeniköy suffered a fire in 1772; it was restored between 1812 and 1814 and renewed into its present form in 1838/1839.
There is a marble inscription dated 1888 on the bell tower.
It is known that the church had stood in a different location in an earlier phase, that it was destroyed for an unknown reason in the mid-17th century, and that permission was granted during the reign of Sultan Mahmud II for it to be built on its new site in 1838.

Within the scope of a study prepared on the icons in the building dating from the 18th and 19th centuries, 78 portable icons were catalogued.
The grave of Konstantinos Karatodori is located to the northeast of the courtyard; he taught at the Imperial School of Medicine in Istanbul and was a physician associated with the palace circle of the period, including Sultan Abdülmecid.
